1. Update the map of data set with Build37 Cox genetic map (B37) and save the new file as "Bourma2005_BxD_B37_Data.csv". This file is ready to be read into Rqtl; 2. Generate a description file of the project, it includes the general information, definitions of the phenotypes, description of the genotypes and information of the missing markers; 3. There were 148 mice in original data file. Among them, only 123 mice were used in the paper. In the original data, the mouse which "X.number" was ended with "W" had some ambiguity in phenotypes that authors could not resolve. This type of mouse was included in the data file but was not selected to do analysis in the paper; we kept these mice in B37 cross file and removed 3 unimportant traits, please see the details in (5); 4. For the genotypes of this cross: (cM=centimorgan, bp=basepair) (1) The project used mouse SNP markers. Correct one typo in marker names (change 08-0793675M --> 08-0793675-M (standard format); (2) Could not find any information of marker "08-084965991-N" and "16-090091107-B" in Cox genetic map or current databases. Use interpolating algorithm in Rqtl to calculate the B37 cM position of them, the bp positions are unavailable (these 2 markers were highlighted with aqua color); (3) Some markers are at the same position (cM) on chr 16 in B37 Cox map; 5. For the phenotypes of the cross: (1) The sex information was missing in original data, all the animals were males since they had Y chromosome. I added trait "sex" and used "1" to indicate male mouse in B37 data file. (2) The definition of trait "gonads" were not mentioned in paper directly, however, I inferred their definitions according to the paragraph of "Identification of modifier loci involved in B6-DAX1 XY sex reversal" from the paper; (3) The definition of trait "score" were also inferred from the paper; (4) The definitions of "Well.Position", "X.number" and "map.manager.num" in original file were not found in paper and they were removed from B37 data file (suggested by Gary) (5) The information of intervention (diet) was not found in paper: 6. Except the "csv" file mentioned above, I also saved the description file, original data, data with B37 map, data process and list of missing markers together as a big excel file ("Data_Description_BxDbackcross_Bouma2005.xls") (1st curating work was finished on 10/30/009, files are updated on 10/7, 10/26/2010). 7. Information were updated on 9/29/2011: (1) Change the name of the map (from "Shifman" to "Cox" map) in description and readme file, add a map reference in description file; (2) Generate genetic map plot, missing genotypes plot, map comparison plot, whole genome RF plot and problematic chromosome RF plots for B37 data. Markers on chr 4 and 16 probably had marker order problems. All quality control plots were saved in "QCReport_Bouma2005.pdf".
